Argyle were reduced to 10 men with four minutes left when Lee Molyneux received a second yellow card for pulling back David Perkins.
Colchester United manager John Ward told BBC Essex:"We haven't finished off the game when we've had the opportunities, but we've had them in the second half.
"We've done a lot of good things in the game and were playing against a good side, but we've stood up to it and still gone six games without defeat.
"So we're tough to beat, but we have to finish off the forward bits of our football, which are sometimes very good."
Plymouth Argyle manager Peter Reid told BBC Radio Devon: "We get a bit anxious, we give the ball away, we didn't turn them and we lost too many individual battles.
"Sometimes you've got to earn the right to play football and we didn't, but second-half we did and it was a lot better.
"We showed plenty of character which is a good thing, but not enough ability."
